The drug has been used by more than 500,000 people under the age of 18 in the country.
Mr Naidoo said the drugs could have serious side-effects, including liver damage.
"These are very rare and serious side-effects, and if they do occur, they could lead to permanent health problems, including kidney damage, heart problems and the loss of hearing."
The department advised the public to contact the Home Minister in the morning if they are concerned about these side effects.
It said it would report any suspected side-effects to the Health Ministry's Office of Sexual and Reproductive Health.
